As Sandstorm prepares for its next attack, Roman (Luke Mitchell) brings Jane Doe (Jaimie Alexander) to the Sandstorm base. Roman informs her that their mission will be accomplished in the next twelve hours and Jane won’t have to go back to the FBI. A sandstorm operative calls Roman away when they arrive inside and Jane uses the distraction to steal a cell phone hidden under the floorboards. Soon after Roman returns to tell her that Shepherd (Michelle Hurd) wants to see her.

Patterson (Ashley Johnson) wakes up to find that Dr. Robert Borden (Ukweli Roach) has brought her breakfast in bed. Borden wants to celebrate their tenth time sleeping over and tells her that he never thought that he would be this happy. Shepherd asks Jane if she’s ready for the mission to which Jane replies that she doesn’t know what it is. Shepherd locks some files in a cabinet and then leaves Jane alone. She quickly grabs a paperclip and opens the cabinet. Looking through the files, she finds a map with several places marked. She takes pictures with the cell phone and sends them to the FBI.

Kurt Weller (Sullivan Stapleton) and Nas Kamal (Archie Panjabi) arrive at headquarters and try to hide their relationship. Tasha Zapata (Audrey Esparza) asks Edgar Reade (Rob Brown) about the fact that Freddy has gone missing and Reade denies knowing anything about it. Weller gets a phone call from Jane telling him what is going on and Roman’s promise that she won’t ever go back to the FBI. Jane tells him her observations of the Sandstorm compound and Weller promises that they will get to her and stop Sandstorm in time. Weller brings the team together and they talk to Jane on speakerphone. Patterson brings up the photos Jane sent her and the team recognizes the marked map locations as transmission substations. They figure out that Sandstorm wants to wipe out the power grid of the country and send America back to the Dark Ages.

Jane quickly hangs up as Shepherd and Roman return. They notice that she has broken into the file cabinet and Jane tells them that she is sick of not knowing what is going on. Shepherd apologizes for not trusting Jane sooner and tells her that she wants to celebrate their upcoming victory as a family. Patterson figures out where Sandstorm’s compound is located based on Jane’s observations. Roman brings Jane a piece of gum with the same wrapper he gave him when they were kids and Jane gives him his coin. Jane thanks him for trusting her as she eats the gum. The gum is laced with a sedative and Jane is immobilized. Roman lays her down and apologizes.

Borden asks Patterson what is going on, but she tells him that the mission is still classified. After Weller gives the team instructions, he gets a call informing him that Allison is in the hospital and that she and the baby are in danger. Weller informs the team and they tell him that they can go on without him. Jane wakes up and finds that she is tied to a chair. Shepherd confronts her about her loyalties to which Jane insists that she is loyal to Sandstorm. Roman refuses to back her up and Shepherd tells her that Oscar wasn’t her only handler. After replaying her therapy sessions, Jane realizes that Borden is the mole.

In a flashback, a woman named Chris (Georgina Reilly) finds Jane after being attacked in Afghanistan. Her husband, Borden, questions whether Jane is a fugitive. However, Chris insists that they help her. They nurse Jane back to help and she becomes close with them. Federal agents show up looking for Jane and they hide her from them. When walking in the woods, Jane and Borden hear an explosion. The village has been bombed and Borden mourns the loss of his wife. Borden believes that it was wrong for American planes to bomb the village and Jane tells her of her experience in Orion. She recruits Borden for her mission to save America from itself.

Jane asks Shepherd when she found out that she had betrayed Sandstorm. She tells her that Borden told them about the microchip files that she attempted to send to Patterson. She tells Jane that she had her suspicions before that and wanted to kill her earlier. Roman insisted that he could turn her back, but he failed to complete the job. When Shepherd walks out of the room, Jane pleads with Roman to help her and prevent the Sandstorm attack. Roman tells her that it’s over since she betrayed him. Weller arrives at the hospital looking for Allison, but the nurse tells him that nobody by that name has been brought in. He calls Allison’s boyfriend, who tells him that Allison is fine. Realizing that he has been tricked, Weller leaves the hospital.

The team storms the compound and finds that their communications has been cut out. Patterson calls Weller and they realize that neither of them is able to contact the rest of the team. Shepherd shows Jane live feed of the team storming the empty compound and reveals that Jane was only able to contact the FBI because she let her. Jane notices that Weller isn’t with the team and Shepherd tells her they have a different plan for him. She tells Jane that Phase 2 will not happen today, but she gets to watch her team die. Kamal realizes that they have walked into a trap, but the building explodes before the team can evacuate.

Reade finds that he is pinned under rubble and Kamal tries to dig him out. Weller arrives at the compound and sees the aftermath of the explosion. He informs Patterson before trying to help the survivors. Weller tells Patterson that there is a gas leak and there could be another explosion at any minute. He finds Tasha wounded about the rubble and she tells him to find the others. Jane asks Shepherd why she won’t kill her with her team and she informs her that Roman will kill her. Roman is surprised and Shepherd tells him that he needs to let go of Jane. Roman insists that the memory loss was the reason that she turned on them and Shepherd tells him to pick a side.

Kamal apologizes to Reade for getting them in this mess, but he says they’ve been in trouble ever since Jane crawled out of that bag in Times Square. He tells her that they are a team, and to resume calling for help. Roman points his gun at Jane, but can’t pull the trigger. He tries to shoot Shepherd, but the gun is empty. Before she can shoot him, Roman lunges at her. Jane launches the chair over a table and breaks free of her restraints. Jane and Roman fight Shepherd together and Roman grabs the loaded gun in the scuffle. As Shepherd is shot, she pleads for her life. Jane hears banging of the pipe and leaves the room with Roman.

Weller and Zapata feel the vibrations in the pipe and use it to find Kamal and Reade. Kamal urges Reade to stay awake and Weller rescues them out of the rubble. As he pulls Reade out, rocks close the passageway leaving Kamal trapped inside. Weller pulls the rocks out of the way and pulls Kamal to safety. Zapata cries over Reade’s unconscious body and another explosion goes off. Patterson calls Borden telling him that she needs to talk to someone. Jane hotwires a car and insists that she take Roman to a hospital. He insists that he can’t go to a hospital and Jane drives to a safe house.

Reade wakes up in the hospital and Zapata is happy to see that he is alive. Reade tells her that he loves her and confesses that he found Coach Jones  (Brian O’Neill) on the ground and did nothing to help him. He apologizes and Zapata forgives him. Borden is packing and finds his old wedding ring. Patterson walks in and sees him wearing it. Borden tries to hide it and Patterson sees a gun tucked into his pants through a mirror. She figures out that Borden knew Jane before she arrived at the FBI. Borden tries to deny everything, but Patterson figures out that he is the mole. She points a gun at him and tells him that he is under arrest. Borden tries to run and Patterson shoots after him. Jane tends to Roman’s wound and Jane offers him FBI protection. Roman insists that he would rather die than turn himself in. Jane tries to reason with him, but it doesn’t work. Roman tells her to run, but Jane injects him with the memory-wiping drug. Patterson looks for Borden and finds that he is following her with a gun. They get into a fight and a gun goes off, the person who is shot left ambiguous.
