In the middle of the night, Clary Fray (Katherine McNamara) activates the entrance to the city of bones. A guard approaches her and she asks to see Jace Wayland (Dominic Sherwood). A prisoner reaches out to her as they walk to Jace’s cell and the guard tells her that he deserves to be there for his actions against the clave. Clary calls out to Jace, who tells her that she shouldn’t be there. She assures him that he’s going to be all right and tells him that Alec is fine. Jace insists that he deserves to be imprisoned for his actions and tells her to stay away from him. He reminds her that he is Valentine Morgenstern’s (Alan Van Sprang) weapon and that she is his weakness. Despite Clary’s insistence that they can fight Valentine together, Jace tells her that they can’t be together in any capacity. Jace asks the guard to take Clary away and Clary struggles as she is dragged away.

Magnus Bane (Harry Shum Jr.) tells Alec Lightwood (Matthew Daddario) that Victor Aldertree (Nick Sagar) will punish him for his role in smuggling Alec out of the institute. Alec thanks Magnus for helping him, telling him that he felt his presence in his comatose state. Magnus asks about Jace and Alec is confident that Jace will be proven innocent. He then asks Magnus out on their long-awaited first date and Magnus suggests a Moroccan place or offers to take them to Marrakesh through a portal. Raj (Raymond Ablack) comes over to tell Alec that he is needed, while Magnus comments that he’s recovering nicely from his attack. Jocelyn Fray (Maxim Roy) tries to ask Clary about Jace, but Clary brushes her off. Jocelyn tells her that she’s being reassigned to Idris due to her previous relations with Valentine. Clary doesn’t want her mother to go just after she got her back and Jocelyn asks her to go with her. Before Clary can give her an answer, Alec and Isabelle Lightwood (Emeraude Toubia) tell her that they have demons to hunt. Clary asks Alec if he really wants her there, to which Alec says that everyone else is on patrol elsewhere.

Two mundane cops ask Luke Garroway (Isaiah Mustafa) about a dead body, but Luke says there is no body. As they drive away, he steps through the glamour shield where Isabelle is investigating a dead body. Alec tells them the there is no demon in sight and Isabelle tells him that she will continue her investigation for clues. Alec tells Clary that they need to widen the search perimeter and to not slow him down. He activates a rune on Clary that allows her to see the heat signature of a demon and she is overwhelmed by the sensory overload. Clary struggles with finding the demon and Alec tells her to try again. He reminds her that she’ll be going to Idris soon, but Clary tells him that she hasn’t made her decision yet. As they search, he tells her that she will like Idris.

Raphael Santiago (David Castro) is brought to Victor’s office and is asked about the increased vampire feedings. Raphael tells him that Camille (Kaitlyn Leeb) is responsible and Victor asks him to bring her to him in order to prove his innocence. In Victor’s office, Raphael is chained to a chair and tortured with a special UV ray to get him to give up Camille’s location. He tells him that he doesn’t know and Victor moves the ray to his face, burning a scar into it. Simon Lewis (Alberto Rosende) struggles to open the box he stole from Camille and throws it against the wall in frustration. He gets a call from his mother, Elaine Lewis (Christina Cox), who reminds him that his sister is coming home for dinner that evening. He tells her that Raphael is demanding that he find a female singer, but his mother believes that Raphael will understand. Simon agrees to come and hangs up.

Clary goes to Jace and tells him that she can’t stay away from him. He is still insistent that he can’t be near her and stabs her. He wakes up in a cold sweat and realizes that it was a nightmare. Hodge Starkweather (Jon Cor) talks to him from the other cell and tells him that the guards use nightmares to torture the prisoners. He admits that he shouldn’t have betrayed the clave and Jace tells him that he won’t break in this prison. The real Clary catches a heat signature and she and Alec follow it to find a teenage girl (Nicole Law) huddling behind a dumpster. Alec figures out that the girl was possessed by the demon to kill other people. The girl asks what is going on and Clary assures that she will be there for her to help her figure it out.

Back at the institute, Luke is angry about Jocelyn being forced to leave. After she rejects his offer to talk to Victor, Luke offers to go with her. He tells her that he doesn’t want to be without her again and that he’s willing to leave his job behind for her. Magnus opens his door to find a heavily scarred Raphael outside and brings him inside. Isabelle brings the body to the institute to run tests and asks Lydia Branwell (Stephanie Bennett) for an update on Jace. She says that she is in the dark and tells Isabelle that she shouldn’t feel guilty about the deal she made to protect Jace. A black fog leaves the dead body and travels into the vent of the institute. Magnus uses his magic to heal Raphael’s wounds and Raphael asks him for help in finding and turning over Camille to the clave. Simon knocks at the door and is angry to find Raphael at the apartment. Magnus pushes them apart and Simon responds to Raphael’s accusation that he hasn’t put any effort into finding Camille by showing him the box he stole from her apartment. Raphael reveals that the box contains Camille’s grave dirt and that it can be used to summon her. Raphael cuts Simon and uses his blood to open the box.

Clary and Alec arrive back at the institute and find that the demon has been wreaking havoc on members of the clave. Isabelle figures out that the demon hid in the dead body she brought in and Alec and Lydia figure out that this demon is the work of Valentine. Clary and Isabelle check the living quarters for the demon and Isabelle comments on Clary’s potential move to Idris. Clary is still angry with her mother for keeping the shadow world from her, but Isabelle tells her that she at least has a mother that cares about her. Raj is possessed by the demon and insults Lydia before trying to kill her. She fights, but the demon is too strong for her. Alec arrives and shoots an arrow at Raj. The demon leaves his body and travels through the vent.

Jace is brought to his trial and Victor begins his questioning. Simon talks to Magnus and encourages him that he’s doing the right thing in helping them capture and hand Camille over to the clave. Magnus is torn because he doesn’t believe Camille is completely evil, and tells him of how she once saved him from his suicide attempt many years ago. Jocelyn activates her heat signature rune and Clary gives her an update on Lydia. She tells her that she’s considered going with her to Idris, but that she needs to learn to stand on her own.

Jace is questioned while holding the soul-sword and answers the questions truthfully. He admits that he accepts responsibility for his actions and Victor asks him about his previous romantic relationship with his sister. Jace admits that he is still in love with Clary as more than a sister. Victor asks him if he loves his father, and he says that he loves the idea of a good father. To his surprise, Victor knows many details of his upbringing. He asks him whether he shares Valentine’s view of downworlders and he admits that though he believes that Valentine’s view is misguided, that he feels the clave should do more to prevent downworlder attacks. Victor’s final question is whether Jace can fully commit the clave and Jace admits that he can’t. Victor tells him that he will recommend a sentence of life imprisonment for his actions. Jace tries to attack and the guard tortures him.

Magnus asks Simon and Raphael to gather some materials to trap Camille, as he is worried about her strength and his ability to contain her. As soon as they are gone, Magnus summons Camille and traps her. Clary finds Alec covered in blood and unable to remember what happened. She looks in the room and finds her mother has been murdered by the demon. They watch security footage of a possessed Alec murdering her and Clary refuses to accept Alec’s apology. Camille taunts Magnus for doing the clave’s bidding because of his infatuation with Alec and Magnus asks her to leave him out of it. He tells her that she crossed a line and that he has taken many of the downworlders, including Raphael, in as his own children. She tries to manipulate him by using his fear of losing the ones he loves and tells her that she will always be there for him. Magnus refuses to take the bait and tells her to enjoy Idris before sending her to the clave.

Simon calls Clary to tell her that he’s on his way to the institute and gets a text from his mother asking where he is. He tells her that he will make things up to her and continues to the institute. Jace hears a prisoner being tortured and a guard with a knife in his back falls in front of his cell. He asks Hodge for help, but realizes that the guard is dead. Valentine comes over and pulls his knife out of the guard. He tries to tell Jace that he needs his protection, but Jace says that he is here because of him. He tells him about the demon attack that he set on the institute as a diversion to rescue him. Jace refuses to go with him, but Valentine still frees him from his cell and stabs Hodge. He tries to fight his way out, but is thrown backward by Dot’s (Vanessa Matsui) magic when he tries to attack Valentine. Jace challenges Valentine to kill him and prove what kind of father he really is. Valentine tells his followers to spare Jace and kill Victor. As Valentine takes Dot through a portal, Jace saves Victor from Valentine’s men.

Alec insists that he help Clary kill the demon, but she is still angry at him. Isabelle attacks them and they realize that she has been possessed by the demon. Isabelle throws Clary to the side and pins Alec to the ground. Alec tries to appeal to Isabelle, but it doesn’t work. Clary sneaks up and stabs Isabelle, releasing the demon from inside. Clark destroys the demon, and then checks on Isabelle. To their relief, Isabelle wakes up and Alec embraces her. Jace and Victor come in and see the carnage. Simon runs past them and embraces Clary who is still shaken by the loss of her mother. Jace embraces Alec and Isabelle and Alec carries Isabelle to the infirmary. Jace watches Clary hug Simon and walks away feeling out of place.
