One year ago, two people kidnap Cade (Tom Lipinski) at a grocery store, throwing a mask over his head. In the present, Jake Keaton (Chad Donella) burns some files in a fireplace and Tasha Zapata (Audrey Esparza) comments that he’s paranoid. Keaton tells her that being paranoid helped him when he was undercover, and she asks him about his work and if he misses it. Keaton gets a call informing him that a CIA transfer plane crashed, and they go to investigate.

Avery (Kristina Reyes) eats dinner with Jane Doe (Jaimie Alexander) and Kurt Weller (Sullivan Stapleton). She thanks them for dinner, and Jane tells her that she’s glad she came. They tell her that they have something to show her, and Weller pulls out the Intel that Kamal gave them. They explain that her father killed someone, and Hank Crawford (David Morse) covered it up for him. Avery refuses to believe the evidence, and storms out.

Edgar Reade (Rob Brown) shows Antar Dhillon (Samrat Chakrabarti) evidence against Crawford, but he is not impressed. Reade reminds him that he is the US Attorney, but Dhillon responds that he can’t pursue Crawford with circumstantial evidence. Despite Reade’s argument that Crawford is planning something big, Dhillon maintains that he needs solid evidence to stop him.

In Brazil, Crawford asks Roman (Luke Mitchell) to repeat the details of the kidnapping of Blake Crawford (Tori Anderson) and Christophe “Junior” Bruyere (Luke Kirby). Roman tells him they’re running out of time, but Crawford shoves him against a wall and demands he tell him everything. Roman goes through the situation again, and insists that he should be out searching for her. He asks what he’s doing there if he can’t help, and Crawford asks him if he thinks of him as a dangerous man. Crawford explains that Jean-Paul Bruyere (Bruce Davison) is a more dangerous man than him, and orders Roman to stay out of his way.

Keaton introduces Zapata to Rob Donnelly (Ron Rifkin), who explains the status of the plane crash investigation. Zapata connects the airline to one of Jane’s tattoos, but Keaton tries to prevent her from investigating. He asks her to keep it between the CIA for now, but Zapata reminds him that they’re already keeping Project Dragonfly a secret. Jane goes to investigate a noise in the apartment and Cade points a gun at her, asking for her help.

Cade orders Jane to get Weller, and she calls for him. Weller comes in with a gun, and Cade assures him that he doesn’t plan to shoot Jane. She asks him what he wants, and Cade asks for his guarantee to freedom, declaring that he wants his family back. Jane tells him that they met his demands, but Cade tells them that the CIA destroyed that deal when they took him. Jane promises to help him if he puts the gun down, and Cade declares he wants a new deal. Weller tells him it’s going to be difficult to help him, and Cade tells them that he survived a plane crash along with three other prisoners who are now running free in New York. Weller tells him that he must help them catch them before they can discuss a new deal and Cade tells them that the plane was crashed on purpose and he is the only one who knows why. He puts down the gun and Jane and Weller handcuff him.

Keaton denies knowing anything about Cade, and insists he can’t be trusted. Jane declares that she trusts him, arguing that Cade took a huge risk approaching them for help. Reade wants to give Cade an immunity deal in exchange for his help, but Keaton refuses. Weller argues that Cade helped them bring down Sandstorm. Patterson (Ashley Johnson) pulls up information on the other escaped prisoners, and Zapata shows the evidence pointing to Jane’s tattoo. The airline is a front and the airplanes were actually built by Crawford’s company before being sold to the CIA. Weller and Reade ask Keaton if he knew about it, and he takes offense to always being under scrutiny. Patterson does some digging to find that the plane was intentionally crashed, proving that Cade was right.

Crawford offers to pay the ransom, but Bruyere refuses, arguing that it would set a precedent. Bruyere gets Intel on Blake and Junior’s location, but Roman argues that going directly after the kidnappers is a mistake. However, Crawford agrees to Bruyere’s plan. Zapata confronts Keaton about the CIA’s connection to Crawford, and Keaton insists he didn’t know about it. She doesn’t believe him, but he tells her she’s working for the wrong company if she doesn’t want to be kept in the dark. Zapata asks why they can’t give Cade his deal, and Keaton explains that he can’t yet.

Cade asks for his deal, but Weller and Jane tell him they’re still working on it. Weller tells him that giving them Intel will help convince the CIA to make the deal, but Cade questions their trustworthiness since he ended up in CIA custody after his previous deal. Jane promises to help him, and he tells them that one of the prisoners broke out of his cuffs and freed everyone else. However, he says that he left before finding out who crashed the plane. Jane and Weller argue that it isn’t enough for an immunity deal, but Cade tells them that the breakout was clearly masterminded and that an attack in New York is imminent before asking to see his son.

As the team struggles to find any leads in the case, Jane tries to convince Reade to continue questioning Cade. Zapata gets a text from Keaton and announces that Keaton has authorized the release of Cade’s Son (Liam Garten). Roman tries to dissuade Crawford from Bruyere’s plan, but Crawford refuses to listen. He tells Roman that he gave the kidnappers his word, but Roman insists there is another way. Roman asks to be sent on the mission, ensuring that he will rescue Blake or die trying. Cade signs the deal, but Jane refuses to let him out of his handcuffs. She covers his hands with her jacket and Cade’s son is brought inside. Cade greets his son, but sees he is terrified. Jane explains that they had to force the kid to come, and Cade insists to his son that he loves him. The kid starts crying and is escorted out of the room.

Weller finds Avery waiting in the conference room, and she apologizes for storming out. She admits that the revelations about her father were hard to hear, and Weller tells her about his father. Avery asks about the folder, and Weller tells her what they know. He asks for her help, and she promises to do her best. Cade tries to back out of the deal, but Jane convinces him to help. He tells her that a woman visited him at the CIA and gave him instructions. Cade admits that he doesn’t know about the attack, but he knows what the woman looks like and the meeting place before the attack.

Patterson pulls up photos of the site where abandoned parachutes lie around. They notice that there are more parachutes than the number of prisoners Cade described and speculate that the woman was also on the plane. They determine that the woman is a pilot and Cade identifies the woman from a photo Jane shows him. Zapata gives information on the suspect, Quinn (Carly Pope), and they determine that she faked her death in the crash. Meanwhile, Quinn and the prisoners break into a university and begin their attack.

Patterson explains to the team that Quinn’s husband was beheaded on a CIA mission and they determine that Quinn is targeting the CIA for not rescuing him in time. As Quinn’s group shoots everyone in sight, Zapata asks if any of them has heard from Keaton. She realizes that he’s working out of his other undercover office that is classified even for her. They speculate that Quinn knows the location and that it’s the target of the attack. Patterson figures out that all of their undercover job titles point to a research university that Zapata is able to identify from a mug in Keaton’s office.

Keaton confronts Donnelly about Crawford’s planes, but he denies knowing about it. They get into an argument, but stop when they hear gunfire outside. Quinn bursts in, and Keaton asks what she’s doing there. She tells him she’s always liked him and apologizes for getting him involved in this. Keaton tells her that they thought she died in the crash, but Quinn declares that she died when her husband did. Roman leads a team into a club and they find Blake and Junior tied up in a back room. He then shoots Bruyere’s men and pulls the headphones and blindfold off Blake before untying her and Junior.

Quinn sets up a camera and Keaton tries to talk to another hostage. One of the prisoners shoots the hostage, and Quinn tells them there’s no talking. Quinn begins her video and calls the CIA the biggest terrorist organization. Keaton begs her to kill him instead, but Quinn tells him he’s next. Quinn explains that Donnelly is first, and Donnelly argues that her husband knew what he was signing up for. She calls him out for not rescuing him, but Donnelly insists they don’t negotiate with terrorists. Quinn accuses him of negotiating for terrorists, and declares that it’s time for him to pay. Keaton tells her that this won’t bring her husband back, but she replies that it’s all she has. As Quinn prepares to behead Donnelly, Keaton makes a move to distract her and the team arrives to shoot Quinn and the prisoners.

Roman details the sacrifices of Bruyere’s men so that he could rescue Blake and Junior. Neither Blake nor Junior has any information to identify the kidnappers, and Bruyere thanks Roman for saving his son before leaving with Junior. Keaton thanks Zapata for her team’s rescue, and Zapata tells him to thank Cade. Zapata realizes that Keaton plans to go back on the deal with Cade, and insists that Cade helped them. Keaton insists that Cade is still a terrorist, and Zapata argues that it isn’t right. He tells her that it’s how it is and orders her to lie to Cade and the rest of the team.

Reade and Zapata thank Cade for his help, and Zapata assures him that his deal is still in place. However, Cade attacks her when she uncuffs him. Cade points the metal of the handcuff at Zapata’s throat, telling Reade that she’ll die if he comes closer. Reade tries to talk him down, but Cade insists that they’re lying to him. Cade asks Reade if that kid was really his son, and asks why his husband didn’t come in with him. Jane shoots through the glass and hits Cade in the chest.

Roman accuses Crawford of having Black and Junior kidnapped, explaining that he was attempting to manipulate Bruyere into a partnership. Crawford denies it, and asked who really killed Bruyere’s men. Roman tells him that he did in order to stop them from investigating who was really behind the kidnapping. Crawford asks why he covered for him, and Roman tells him he proved how far he was willing to go for him. Roman tells Crawford that he loves Blake and will never tell her the truth. Crawford tells him he’s liked him from the beginning, and that he appreciates his silence. However, he tells Roman that he has to die because he knows his secret. Roman laughs, but Crawford tells him that he poisoned his drink. He then laughs, explaining that he’s joking.

Reade checks on Zapata, and asks if she’s ever thought about rejoining the FBI. She tells him that she’s found her calling with the CIA, and argues that Keaton’s methods are different, not evil. Zapata tells him that she believes in Keaton’s decisions. Jane and Weller visit with Avery, and Avery admits that she’s having trouble with the revelation. They sit down with her, as she breaks down about her father’s suicide. Jane assures Avery that her father still loved her, and she and Weller console Avery as she breaks down. Meanwhile, two men drag Avery’s father’s bullet-ridden body to the river and throw him in.
